I usually do my own installer for VirtualDub which includes filters/plugins. Now I don't know if you're using VirtualDub for processing at all anymore (I see nandub - which is really an old mod of VirtualDub I believe), but I still think it's the best.
If you're concerned about putting videos into a Matroska container - well, that is possible, VirtualDub has external encoder support (just download your CLI video and audio encoders and the multiplexer you want to use (mkvmerge), and of course maybe get some help at "forums.virtualdub.org if you're unsure).
